Do I need to completely remove the trunk liner, or just peel back the one side far enough to get to everything? If the trunk liner does need removed, how do I do this? Obviously the two wing nuts on either side, but what else holds it in there?How to change tail light cover on 2001 Mustang?

Yes, pull the trunk liner back out of the way (just enough to get to it)... It's held in by a couple wing nuts, and maybe a little assembly glue. Just pull all the nuts, and pull... just don't get carried away and damage anything.
